The fleet won't be united Stofsk the various Admirals and grand admirals and what not are all going to have different ideas and loyalties. This is going to boil down to the enlisted personal as well. Most of them will trust and follow their officers in a scary and confusing situation (it is after all what we're trained to do) some will not. This will lead to everything from deserters to mutinies.
"it takes two sides to end a war but only one to start one. And those who do not have swords may still die upon them." Tolken

Good point.

Where do you see the Sith in all this? It's a bit of a tired SW cliche that the only opposition Jedi face will be rival Sith trying to exterminate them. If we go by the prequel's Rule of Two then I'd say the Sith are effectively wiped out by the death of both Palpatine and Vader. However, I don't know how much of the Prequels I'd want to consider for this. Other than RotS, I'm not a huge fan of the PT.

It's implied in the OT that Vader was Palpatine's only major servant and was a left hand man. But that doesn't mean he was the only force user in the Palpatine's employ - even Mara Jade, although wasn't trained in any real force techniques (certainly no Sith techniques) was still a Hand. There were other Hands too IIRC.

Rather than Sith it might be more interesting having rogue force adepts, dark jedi and so on.
